Хм. Предлагаю добавить опцию для рестарта программы после установки новой версии пакета. А то который раз уже ввод блокирует после выхода из скринсейвера.

Вообще, конечно сигналы умеет:) Но блок ввода при выходе из скринсейвера тут не причем - проблема гномовского скринсейвера - оставляет прозрачное окно, на котором xneur спотыкается, попробуйте использовать XscreenSaver.
Ну а с рестартом при обновлении вообще проблема - со сборкой пакетов у меня навык меньше начального уровня. Если патч для дебианизации с этой функцией наваяете, то буду рад.

Ну не знаю я почему именно у вас дублируется событие KeyRelease для пробела! Первый раз этот глюк.
